The club was known as '''Xanthi FC''' until 1991. The club was formed in 1967 from the mergers of the two clubs, Aspida and Orfeas. Xanthi FC first played in the first division in 1989. In 1991 Viamar S.A., the official importer of Škoda Auto Skoda vehicles bought Xanthi FC and renamed the club Skoda Xanthi FC. The club is one of the best in Greece, especially in terms of their financial support. Skoda Xanthi participated in the UEFA Cup in 2002. In the 2004-05 in Greek football 2004-05 season, Skoda Xanthi finished fourth.
